I have noticed that if an auto payment does not go through on a certain month because of insufficient funds (when on a debit or credit card). And it finally goes through the next month it still counts for the previous months collections. Unless we manually go in and change the date in the E payment then it will not post to the month the the funds were actually taken out of their account and deposited into ours. Is this just an Orthotrac issue or is this something that I can change to happen automatically?

That behavior has been the same way since Auto Payments were first introduced so I do not believe it is likely to be changed any time soon. You are, of course, welcome to post an enhancement request in the Product Ideas section of the site.
The Product Ideas section can be reached by clicking the Practice Management pull-down on the toolbar at the top, then selecting "Product Ideas" at the bottom. A direct link is also available here:

OrthoTrac is designed to post auto payments for the date that they were originally scheduled. There is not, unfortunately, a way to change this, except using the method you mentioned: for any auto payments that are still unprocessed from the previous month, change the date on that auto payment on the Auto Payments screen for that particular patient to be a more current date so that it will use that date when you try to process auto payments again.

Is there a way that this can be changed in Orthotrac with the next version? Sometimes they are not caught and it is helpful to know when they were actually supposed to process. It seems that it would be an accounting issue when our bank statements do not match up with our monthly daysheets.
